It sounds like you are talking about holes, not pits? If so, weld them up. Any irregularities left in the surface can cause filler to shrink over time, and show up in your paint.

Take a piece of copper pipe and smash it flat, and then clamp in place behind the hole if you can, or clamp a short stack of older COPPER pennies, or copper spoon for the same effect. Weld wire won't stick to the copper, and it will also work as a heat sink to keep the weld area a little cooler.
