What I would like to know is how do I keep the rain water from accumulating in the rear of the van roof? I assume, since there are drains, that it is ok for water to get past the sunroof seal. It's just that the water doesn't seem to exit by way of the rear drains. It just fills up until my first step on the brake which sends a rush of water into the van (usually right to the front seats).

You don't need the sunroof seal, but it keeps the leaves and grime out of the drains. I've had the same problem and after three years I still ocasionally get water down my back in heavy rain. Make sure the drains are clear. The one up front runs down to the ground, I had to stick a hanger down there and get twenty+ years of crap out. Then I blew some air through it. The tough part is the rear drain. If you pull the headliner out, right by the rear hinge covers, the drain hose will be exposed. This was really clogged on mine and it kept the water from draining as I took off. Check these every couple of months and you should be fine!
