The best way, and the easiest, would be to use a ball point hammer, make a little dent in the area where the holes are. Then, spread some bondo over the dents, just enough to cover it. I work at a body shop, and we've done it like that forever, never had any problems. Good luck

Any other options? This is for a Baja and I
would really like to stay away from bondo if possible.

Thanks,

You can use a welder and weld the holes up. When I had this issue come up, I simply took it to a local guy who did a nice job, and because he is a pro he didn't warp the metal as badly as I would have doing it myself. It only cost me 150 and they did not require a whole lot of prep to get them smooth to paint. This is "right" way to do trim removal, but whether or not it is the better way, I'll leave for others to debate. All I know is it works for me.

I'm not a body man, but I am of the opinion that nearly all Bondo is bad. I would opt for welding before bondo every day of the week. But that's just my opinion.

With the proper prep work, bondo can do the job nicely... but personally I prefer to have them welded up.

I'm going to use the POR 15 epoxy putty to do this on my Super and my Ghia. It is stronger than bondo.
